Case study for Reads2Resistome, a streamline high-throughput analysis pipeline for the assembly, genome annotation and resistome characterization for bacterial sequence reads. Isolated were recovered from the ceca of 2-week old broiler chickens; SH-IC-4-3A: Salmonella Heidelberg and EC-IC-4-2X: Escherichia coli. Illumina, PacBio and Oxford Nanopore MinION sequences were used to test each type of assembly available under the pipeline; short read-only, long read-only and hybrid assembly.
It is recommended to cite the accession numbers that are assigned to data submissions, e.g. the GenBank, WGS or SRA accession numbers.
